Universidad then grabbed a barely deserved goal through Nicolas Castillo but the Brazilians now have home advantage in the second leg as they look to progress to the final.
That fixture will take place on next Wednesday at the Morumbi Stadium in São Paulo.
Meanwhile, Millionarios looks likely to be São Paulo's opponents should they progress as the Colombians secured a comfortable draw against Argentine side Tigre.
