Defending champions Fluminense were also on the receiving end of an upset as they lost 2-1 to Portuguesa.
Goals from Souza and Diogo sanhwiched a solitary Rafael Sóbis strike for Portuguesa as they secured the three points.
The final match saw a 1-1 draw between Grêmio and São Paulo as the hosts snatched a late equaliser through Kléber after Luís Fabiano had put the Tricolor into the lead.
The Brasileirão will now take a break for three weeks as the Confederations Cup will interrupt the campaign.
The league will resume on July 6/7 with a full round of fixtures.
