Santos took the lead after just 18 seconds through Argentine Ezequiel Miralles, before Neymar sprang to life minutes later with a piece of individual brilliance to double his side's lead.
Atlético would respond before the 20 minute mark as Bernard headed home a beautifully delivered cross by Marcos Rocha, before former Manchester City striker Jô completed the comeback shortly after.
The game was, though, marred by a potentially serious injury to Galo defender Rafael Marques, who left the stadium by ambulance during the first period after a clash of heads challenging for a high ball.
