The 55-year-old takes over from compatriot Sabastião Lazaroni, who was sacked by the QFA in January.
Autuori has been coaching in Qatar for nearly four years and in the last five months he had been in charge of the Qatari Olympic team.
His first game in charge will be a 2014 World Cup Asian qualifier against Iran on 29th February in Tehran.
